Audi A3 MED9.1 swirl flap + vmax off flash

Hi, currently struggling with an 2.0 TFSI audi and would like some advice.
After removing the swirl flaps, the car seems to misfire for about half a minute at idle. This disappears when drive temp is reached.
I read somewhere this could be due to the swirl flaps still enabled in the ecu and want to eliminate that. Some input about this?

If indeed due to the flash, i can provide ori file and would like to request a modified one. (PP and CC payment available)
